Almost all Woody Allen films excluding his more recent films. :)

Was going to mention Ghostbusters/2 and Home Alone 2. The entirety of How I Met Your Mother is set in New York pretty much, and very good, but not a film.

The most recent Godzilla was I think, and part of the first X-Men film. Will try and think of more. Once Upon a Time In America is definitely set there, and excellent. IMDb top 100.
