It'll matter a lot to the playability, attaching hardware, placing of the bridge, and actually sticking the perspex nicely

depends how I do it.
if I leave the bridge posts where they are and just sand around them and put the perspex up to the edge of the posts then no it wont, but it'll look atrocious. if I remove the bridge posts, sand, perspex and then reattach all the hardware then yes it will.

Why would it look atrocious if the perspex only went to the edge?

because there'll be a recess around all of the perspex to where the hardware is - it'll look like somebody has stuck perspex onto the top of the guitar, rather than the perspex being the top of the guitar

Surely if you measure the holes you put into the perspex accurately, there will be no recess? The only hardware that would matter would be the two bridge pieces as the pickup brackets could be thinned
